No Spark, No fuel pump

Hi, everyone. I have had every electronic component checked and verified on my bike (2006) Ninja 650 w/13,000 miles. ECU, Relay Box, Fuses, Tip Over Sensor, Ignition, Signal Coil, Coil Wires are all good. The engine Turns over so I know the starter is good. I recently replaced the wiring harness to no avail. Is there anything left to check? Anybody ever run into anything like this before? I've had my bike to the dealership and even they don't know what to tell me.

Maybe bad fuel? Did it run before or maybe you put diesel in it by mistake or 2 cycle fuel for the weed trimmer out of the wrong can? I was going to say coil until I reread.
Boy, I'll bet changing that wiring harness was fun.

Bad fuel yet he has no spark? Not quite sure I'd agree with you, given bad fuel has nothing to do with having a spark or not at the plugs.

OP, you didn't mention if you checked the plugs or not...or tried new ones.
I've had my bike to the dealership and even they don't know what to tell me.
It really is disappointing every time I hear stories like this about dealers. I am starting to understand why I was offered a job just for adjusting my valves. Wish I could help.

After he said he checked everything, by no spark I thought he meant it just wouldn't start. Just trying to help! :p

Obviously "everything" has not been checked......by an actually competent mechanic.

AND you are taking some really BAD advice when doing stupid stuff like changing out the whole wiring harness.

Ask around and and find a good independent bike shop in the area.
Have them come and get it and fix it.
Or sell it for parts.
Continuing to screw around with it is just foolish.

(Can't help but have this tiny little feeling that posts like this are really just a troll.......but that's probably not fair to the person posting it.)
I guess I don't see what the major issue is here. OP, your thread title says you have no spark, yet the plugs weren't checked (or at least you didn't say so). Isn't it obvious that you need to swap the plugs and check? "Right to the source," as they say. If you still have no spark after testing new plugs, then you can check the other components. I'm actually very surprised the coils were "checked" (as you say) but new plugs weren't tested... Then again, I'm just assuming that new plugs weren't tried because you didn't say so.

A 2006 may have the original plugs still. My 2007 did, up until a month ago.

ETA: how do you know there is "no fuel pump" if the thing won't start? Do you not hear it when the ignition is on (engine off)?
Time to get a multimeter and wiring diagram and start tracing voltages. Your two issues may be independent so try to figure out why your pump isn't working first. This isn't the type of thing that can be solved online. Good luck.
Were the basics checked? In order to run, an engine needs 3 things:

Air
Fuel
Spark

Before you go replacing components (too late, I know) you need to be sure the engine is getting all 3 things. Once you've determined that all 3 are being delivered, then you can start the component analysis. But frankly, if hte engine is cranking over, then it HAS to be one of the 3 basics.
I got zr7 I got power to coils but no spark and when u cut my head light switch on low beam cut all power to my bike
