Apparently a ZX9 header will work with some modifications, not sure on the exacts, someone will probably chime in who knows.

Something about the collector hitting the shock, so it needs cut and rotated.

I would find another stock header for the Z1000 and modify it, if you are trying to keep one to go back to stock if needed, if not hack away on the stock one you have.
I have read the stock header for the Z1000 offers better performance than the ZX9 header when installed on the Z's.
