F1 Light and Engine cuts out at low RPMS after it gets warm

INTRO:
So I have a ninja 650r 2007 with an 2008 engine. It has a Power Commander 3 on it as well as a 2 brothers slip on exhaust. Ive started getting a problem at one point (not sure exactly when because its been a while) with the bike after I put on the exhaust and started messing with new power commander maps.
PROBLEM:
Now for the past year or so the F1 light has been constantly on when i turn on the bike. After about 10 minutes of riding the bike randomly starts turning off the F1 light and the whole throttle response becomes very unstable. Unstable such that if i even slightly release the throttle the whole bike gets jumpy from the power cutting out. To solve the issue, I pull the clutch all the way in and let the RPM's fall back down to idle. This triggers the F1 light to come back on and gets rid of the unstableness that occurs when the F1 light is NOT on. However when the RPM's are falling down and they hit like 2000-3000 i have to add throttle in order for the engine not to die out. (All of this is very annoying when trying to ride as you can possibly imagine.)
SOLUTION:
Unknown.
So far ive tried putting on a Zero map, A stock map, a specific 2 brothers slip on map, and a couple random ones to see if any of them would work. All of which ive found on powercommander.com
Ive read the spark plugs might have something to do with it, so im going out tomorrow to buy some and see if anything changes.
A dyno tune might be an option?

Ill keep this thread running and post to it with any progression.

Happen to try disconnecting the PC3 and try running stock? I'd also check and verify all grounds are clean.
Get the error code if you know how and that might tell you something.

Total waste of time and money probably.
It appears that your PC isn't working right.
You probably didn't need it in the first place with just a pipe/muffler change.

You need to disconnect it BEFORE you do anything else, except maybe change the plugs and give it a good dose of injector cleaner.
Easy, I think you need to add a picture to your avatar. It can be anything. It's just every time you post, I imagine some old dude sitting on the front porch yelling at children walking by. I would like to think I am wrong with that and maybe an avatar could change that thought.

For the OP and others, the zero map should in theory be disabling the Power Commander. You would have to contact DJ to see if there is any chance it could still mess with things though.

It's untrained adults that I have a problem with.

But "old fart" is pretty accurate. :righton:

Oh, and FI is generally described as "Fault Indicator".
The fact that it only appears on engines with Fuel Injection is somewhat misleading.

What's the F1 light?
Once the F1 light pops, you hit Schumacher speeds, your engine transforms into a V10 and that wonderful whine emits from your bike, in no particular order.

@Xpyron: Does the zero map disable the PC or jsut revert to stock fuelling? It would still have to take signals from the bike and send them out correct?

I dont always agree with Easy but in this case he may have a point, the hardware side of the PC may have failed somewhere (wiring, electronic components, IC, etc).

I dont think the slip on is causing anything, at least not to the point of shutting the bike off.

OP: Did you only get probs after messing with the maps? Also, what do you mean by messing with them? Just trying out the three maps or changing the values of the cells in the different throttle position ranges? Have you tried re-uploading your map pack to the PC?

I also think a tune would be a complete waste of money, at least for the purpose of troubleshooting this problem. If you messed with any values in the fuelling table at all, I suggest reuploading your maps and trying out the reuploaded version of whatever map is causing the problems right now, then the other maps.

If that doesnt do anything, pull the PC out and run the bike again to half split the PC out of it.

I honestly wasn't sure which was right so looked it up. There are many references to the FI Indicator Light but no explanations. Then I found in the owners manual for my 07...

OK you made me look.
I always said Fuel Injection too......until someone I trust corrected me.
But my Vulcan manual says the same thing.

Maybe it depends on the make in question and who wrote the book. :)

Kojiiro, I am no expert on power commander, but couldn't one out of place value cause it to act up?

F1 light? Lol. Mine sprouts wings Kojiiro-

@Easy: On a lot of cars it is just indicated by an "i", mostly european cars. :)

No idea. That is why I mentioned contacting DJ. My thought is that it would just forward but disconnecting everything is harder than talking to DJ. :) First rule of troubleshooting is to do the easiest/cheapest first unless you are damn sure you know what it is.
When FI turns off, bike is unstable and jumpy. Sounds like my wife. :)

But unlike my wife, the bike has a failsafe (FI turns on) mode and is stable.

I agree with tp555, get the error code and that might tell you something. Don't know how? Please refer to Fuel System (DFI) 3-37 of the MY2007 service manual. For all we know, it's just a radiator fan relay malfunction which is completely unrelated to your Power Commander 3 setup. Or a wobbly main throttle sensor.
Alright so first id like to thank everybody whose posted to this thread in hopes of enlightening the situation i have.
Secondly, i went out today to Lowes got myself some alligator clips and wires and made myself a lead to check the error codes with the self diagnostic tool the bike already has installed.
I was able to find out that the F1 light is due to a Inlet Air Pressure Sensor Malfunction.......
No idea what that means but im going to research it and keep you all posted!
It's a sensor that connects to the airbox. Remove it and check to make sure it's clean. Then check to make sure its electrical connections are clean and secure.

My understanding is that the bike has an indicator that flashes on the dash which pulses a certain number of times to tell you what to check/problem is. Would you mind enlightening me a little about the "self diagnostic tool" and tell me how/what you did with the wires and clips to determine the problem (just basic explanation and what you are calling the self diagnostic tool). It might help me out in the future.

The dummy light just stays solid normally. You have to ground part of the diagnostic port to enter the ECU into service mode then it will do the blinking thing you speak of.
