When the bike is in gear and engine breaking, I can hear the little crackles on the over run but every once in a while, if the rpms get fairly low, around 3k, when I roll back on throttle it makes a little thhppps sound then continues on normally. I did an engine swap a week ago because a valve snapped and totally destroyed my original motor. The original motor had that same characteristic. I’m unsure why this hiccup happens. The throttle body is still the same. Could there be an issue with fueling? Running to rich?

It’s usually a fueling issue. There’s a Couple of cheap fixes you could try before investing in a PC or similar to tune it.
One is to equalise the map sensor reading across both throttles google versys 650 map sensor mod. There’s a plethora of threads around on how to do it. There’s also the tps mod and same thing do your googles and it’ll be obvious. These coupled with the pair valve mod made my bike much smoother on partial throttle.
